As the subject says, pulling noted items out unnotes them, losing them if you don't have inventory space

it does not, I tested this because I noticed you doing it, and it pulls them out noted every time.

do you have shift somehow held down? This happens if you had shift pressed shortly before or when you alt tab (and is one of the reasons you should use the experimental client, which has better input handling)
That said, I tried explicitly telling it to give me the items unnoted with only one free slot in my inventory (there were 9 items in the GE) and it still gave me the items as a note because I didn't have enough space.

well the example you posted *should* unnote, because it's below a certain threshold (iirc 10) and you have enough space. That's behaving correctly.

These are not bugs I can reproduce, how did you manage to get your account into this state?
